Multibox with junctions lose settings

Hi,

Since the launcher added I keep have problem with my setup...

Just randomly when I start a client (I have mutlibox setup with junctions as on the wiki) the eula comes up and I have lost all settings!

Any idea how to solve? I even uninstall, download and set it up again...same problems...
