simple.

give command ships the 5% bonus per level to racial links

give the T3 a 3% bonus to all non racial links per level
give the T3 a 4% bonus to racial links per level.

now command ships will be top dog in their designated role
and T3s will be the jacks they was ment to be while still
maintaining a place as mobile command cruisers
