Hello.

I'm just coming back after a bit and noticed missions are much less confusing, three types now.

I'm curious, will I get to story missions (if they still exist) by doing nothing but mining missions?

If so. Will the story be mining based?

If not, is there another method toward earning empire standing?

You still get a storyline mission every 16 regular missions. The storyline missions are still mixed though, with a large proportion of them being combat of some kind.

Welcome back to Eve.

Besides grinding 16 missions to gain a storyline mission, there's a couple of other ways to gain Empire Faction standing. Joining Factional Warfare will allow you to quickly gain Faction standing but it will also quickly tank the opposing Empire standing. For a more neutral approach, just complete missions for Event Agents belonging to all Empire Factions.

Event Agents can be used to repair negative Faction standings as well as increase positive Faction standings. For more info on this, check out the 'Plan'.
