Was the Minmatar Epic Arc designed to be annoying on purpose?

I think you have just been unlucky there, I have done a lot of missions for Thukker Mix and Trust Partners (9.9+ to both and 9.99 Thukker Faction) and I still can travel in Ammatar space safely.

I'm not sure you've understood the problem here.

You're probably doing L4 missions for them. As far as I can see, Thukker Tribe uses the same pool of L4 missions as any other Minmatar agent, none of them requires you to shoot anything Ammatar.

If that's the case, the only thing that can adversely affect your Ammatar standings are the derived standings caused by doing storylines, which will never cause those standings to go below -7.0, which are the standings of Thukker Tribe towards Ammatar Mandate.

You probably also have Diplomacy trained up to a level that modifies those -7.0 standings to something above -5.0, which allows you to freely fly through Ammatar space, and things will remain that way no matter how many Thukker Tribe missions you do, as long as you don't shoot anything Ammatar.

Now, if you did L3 missions for Thukker Tribe (which I did to get my Thukker Tribe standings up to 5.0 in order to have access to the L4 agents), you'd be offered at least one mission that does require you to shoot Ammatar ships, and if you did those missions, then your unmodified Ammatar standings could go all the way down to -10.0. Luck has nothing to do with it.

And the same happens if you shoot the Ammatar ships that shoot at you in one of the Minmatar Epic Arc missions that some clever soul thought was a great idea to make you have to do in Ammatar space...
