They no longer retain their damaged state after recalling/repairing and then unloading them into the bay. Each time you unload a tube into the bay, it creates a new stack.

This is an issue when you are using the fighter control UI to swap between fighters, ex: http://i.imgur.com/dbaYLcj.png

If you lose a fighter, recall, unload and swap to another group...when you want to swap back to that 'type', you're presented with a squadron short of fighters and no way to add a fighter through that right click menu on the fighter control UI.

Yeah, it's a little bothersome to keep opening the fighter bay and stacking all to consolidate incomplete stacks.
On a related note, it would be nice to be able to split stacks in space or load less than a full squadron. As it is, it's impossible to load less than a full squadron or stack, whichever is smaller. There are a few situations where you might want less than a full squadron loaded, but unless you prepared a stack of that many or do something clever with loading into multiple tubes at once, you can't load a specific number of fighters. An easy solution would be to allow splitting stacks without a fitting service just like you can stack all without a fitting service.

what bugs me is since you can't mix/match flights you are heavily punished for bringing more than one race of a fighter
