how i prevent it when new windows go in the old one snapped when opening?

I don't really get what you're trying to say, but you can turn off window snapping in the settings. I think it's in settings >> general settings >> window snap distance > > do not snap.

when i open ship window for example it groups up with items. i still wanna group em manually tho sometimes

I'm not experiencing this, so I can't say how to get around it or maybe I'm just missing something. For me the ships and items are separate windows, that I can place where I want and merge/separate them if I want. The game also remembers the positions of the windows, so I don't have issues like you seem to have.

Drag the window out of the group. You only have to do this once.
