What occurs when capturing sites in FW? Do marines ingress using jetpacks from your frigate to fight the good fight, or is it simply an electronic, unmanned affair of computers hacking and repossessing these outposts?

It happens very much as it appears in the game, so your second idea.

However your first idea is happening all throughout Black Rise as described in the chronicle: For The Sate
