You can turn off ship colliders when in tethered state. This is simple and cheap way to solve this problem.
Ships will act more like ghosts passing through each other.

To prevent explosion-like bumping when one ship materializes inside another one ships can not activate offensive modules when they in tethered state and inside another collision sphere.

This will also help make docking process more interesting.
I watched EVE Vegas video and noticed multiple docking/undocking bays (ports). We can use autopilot to dock at the nearest bay.
But some people would like to maneuver manually into the dock using first-person camera mode and, possibly, WASD-controls.

Providing all of that designers can make dock shape more bended and interesting.
