Looking over the bonuses of the two types of boosting ships I am wondering whether the extra 1% per level that the command ships offer actually provides a noticeable difference in boosting capabilities?

Yes, the command ship provides substantially stronger boosts. I use a command ship for on grid boosts or off grid from a safe environment such as circling a well fit friendly POS. T3 boosters are easier to make hard to scan at a safe spot and of course take less space in the orca or carrier. The t3s can also be put in a cloaky nullified configuration which has its advantages if ypu need to travel. Unless your situation requires small storage volume, travel in dangerous space or hard to scan than I would say just use the command ship as it is likely cheaper and it will give a stronger bonus.
