OSX Mavericks - App Nap bug?

I've recently started using my Macintosh more for running auxiliary clients and noticed the client often becomes unresponsive especially when idle for extended periods.

I'm postulating this might be a result of incompatibility with Maverick's App Nap feature. I had previously disabled it via Get Info on the application icon and seemed to decrease the client freeze. However, after experiencing another freeze today, I found the disable was no longer toggled on.

Can this potential issue with App Nap be resolved/investigated? Additionally, is there a way for the App Nap disable preference be saved when an update is issued?
