I don't think SOE ships are going to specialize in cloaks.

Instead I think they are going to specialize in extremely focused specialty ships.

First a cloaking frigate and cruiser for exploration, bonused appropriately, which makes sense.

Now a very low mass BS specially designed for worm hole use (outstanding concept by the way).

Who knows what a BC or a Destroyer could be aimed at. Perhaps something specialized for exploring new, currently unknown area's of space?

Of course, that would open the door to expanding the pirate ship classes, which would be excellent as well.
