Just started a character and story wise I know they (Caldari and Gallente ) hate each other. I was just wondering if I do missions for the Gallente, will I be able to do missions with the Caldari later on and vice versa ? I know some missions hurt some standings a lot but if I cancel those is it still possible ?

Yes, it is possible.

Take care that you don't decline more than two missions or you will hurt your standing with the agent. Ignore all the missions against Minmatar/Gallente/Caldari/Amarr and ignore the storyline missions. Of course ignoring stops once when you see how the standings are coming and going!

EDIT:
If you juggle between factions, you can keep all your faction standings above 5+ ;)! (you always gain more standing than you lose).

Just remember the lower your standing is, the harder it is to get a good mission. I'd avoid the missions that have you attacking another empire and find another agent to try until the timer resets.

After two years of running missions with this toon and others.

1) at first i tried to balance, and it's was a fail.
2) Just make a mission runner and work for a single faction, as you'll make tons more ISK and travel less.
3) the best paying missions are against the opposing factions.

sure the toon will be hated by the other faction, but pick a side and make the connections.

If you run missions for the Cladari you can also reduce the damage to the Gallente standing by throwing in the occasional storyline for the Sisters of Eve, who are by chance even presentwith a lvl4 agent in Caldari space (Osmon). Those storylines will significantly boost your Gallente standing, while leaving the Caldari one mostly alone.

But I don't remember anything that works the other way around.
