1. They disconnected their space because, frankly, they wanted to be left alone and the rest of the cluster wasn't looking to good on being willing to agree to leaving them alone. Vak'atioth probably didn't help much on convincing them that open borders was a good policy either.

Err no, they closed the borders due to a war they are losing against a more advanced enemy. All the gates got blown up to stop the enemy useing the Jove against us.

I have posted a lot of theories in the past how it could be a biological weapon. The Jove said the race they are at war with has a perfect understanding of the brain and genetics well in advance over the Jove. I have no proof it’s a biological weapon but with what we know it’s well within the possibility that infiltrators rigged the Jove genetic engineering team to cause the problem. Which in turned caused the collapse of the Jove empire and making the war much easier to deal with. But that is guess work with no facts to back it up.

excuse my fictional noobiness, but who is this "advanced" enemy that we are not aware of? is there something about this set in stone or is it a conspiracy? It could be possible, since we don't know if the terran could have colonized beyond the cluster as we know it.

It's a reference to the Enheduanni. The people responsible for helping the Architects (the Sleepers) in and out of their virtual world, the Construct. In the Construct the Architects were able to invent new technologies at amazing rates and the Enheduanni controlled how much of it got out to the other Jove. With the disease happening the Jove blamed them and the Architects and believed they could cure it. The Enheduanni said they couldn't and started to move away from the cluster to stop the Jove from following and harrassing them about it.

The Enheduanni have taken it upon themselves to guide humanity to their version of Utopia, using hidden agents and manipulation to get the Empires to advance events in a way they want. At one point they even tried to get the Jove involved in their manipulations in a series of events that eventually led to the Battle of Vak'Atioth. As a result the Jove decided to withdraw from the other Empires and sever all the connections to their space to prevent them being used in Enheduanni plots. The Jove tech could be far to destructive and dangerous when used against or with the other Empires.

Supposedly the Jove have been trying to prevent more mishaps caused by the Enheduanni. Recently with Templar One it's been implied though that the Enheduanni aren't perhaps as guilty as the Other, a virtual entity that formed inside the Construct and found a way out, but the Enheduanni are still somewhat responsible as they let it happen.

The Other apparently is also behind us being in w-space, it's using us to commit a sort of genocide on the Sleepers who consider the Other a mistake but don't seem able to do much about it from inside the Construct.

In this dark void we are like brilliant stars, holding within us both the creative and destructive power to bring a new dawn upon worlds or plunge them into eternal darkness.

That's undoubtfully the best sumarization about the whole topic I've ever seen, and not a single error on it. Sad thing that I can only like your post once.
