Lets overhaul the world map by fixing Waypoints and adding route planning

You're sitting station, planning on going to your mission region. You decide that you need to head to a system on the way to pick up something important to your fit/sellable/whatever. So you setup a waypoint.

As you cruise through space, you reach a point where your indicates two stargates in yellow. To figure out which gate you need to take, you have to load up the map. This, naturally, renders the waypoint system worthless.

Here's what I propose: How about a new way-point/trip planner? You'd access this from map mode, and it would be a part of the new "Navigation Waypoint Planner". You could add system destinations to it, tell it what you want to avoid (as you already can), and gates that are LATER in your waypoint plan could be coloured, say, blue to show that they're on the plan, but not next. The route would be based on your own navigation settings, as already used, and you could configure autopilot to stop or continue past the waypoints as they're reached.

As each point is met, you'd receive a notification that the waypoint has been met. Further, routes could be saved so that the player could take it back, and exported navigation settings could even store the navigation route/preferences. Trade routes could be shared with other players, and it would all iterate on a long-overlooked part of the game.

I wouldnt mind seeing something on the lines of this, especially if you happen to travel some well troden routes on a daily basis.

Just my two cents: Wouldnt it be better that in a junction system where you happen to have a current dest. gate and a later WP gate, that the WP gate wasnt highlighted until after you have reached all previously set destination?

That's a good idea. I'm not entirely against having them both appear coloured, though they'd have to be different colours. White, for not in the plan, Yellow, for next up, and Blue, for in the plan but not next (I wanted to go with Red/Yellow/Green, but it might cause confusion for players who are used to the current Yellow arrangement).

Treating waypoints like the skill queue would also make it easier to plan trips. Allow players to right click on the map, add a waypoint, and then drag them in a list to the player's desired order would be handy. CTRL+dragging systems from the map might also be something worth trying.

Eve is about flying in space and iterating, so why not make trips through space easier to plan by iterating on navigation?
