Is there any way to get hold of older Skins that are no longer available on the New Eden Store? I am interested in getting hold of one or two Justice Skins that aren't sold on the NES any more, but there are none on any of the markets. Are they likely to become available again, or are there plans to make some of them available through Loyalty Points?

I don't know if they will come back in the store. But they may be available in the markets somewhere

Place a buy order in Jita (or one of the offshore citadels) and see what happens. If there is any in-game market, that's where it will be.
