My interpretation:

OP had a bug where the two additional characters on their Omega account, which didn't have an active training queue, were classified as Alpha toons and thus restricted to the Alpha skill set and ship limitations. OP interpreted it as intended change from one subscription/PLEX per Omega account to one subscription/PLEX/MCT per Omega character. The bug was eventually sorted and OP is happy again. I'd be interested in whether or not it was reported though.
