Dragged my friend to EvE and after he played Alpha for a while he decided to go for Omega. We wanted to use the mentioned offer but the description suggests it'll work only if he'd make a completely new account following the email link. Is it misleading and it'll work regardles if he does already have an account or it a no go at this point?

Well, he should've made his account through the 'recruit a friend' link that you have access to on your EVE account management page. However, you could try to submit a ticket about this.
