After i scanned down a signature can I bookmark it and change back to my machariel?

Yes you can bookmark and go back and change ships.

Just remember that other players can find and run the site while you're switching ships. Exploration is a very competitive career and requires a lot of traveling. It's better to train up skills that allow you the ability to scan and run the sites in one ship.
