This sometimes happens when you have 2 people mining the same asteroid.

Say you and I are targeting the same Plagioclase asteroid, that only has 100 units left.
We both activate our mining lazers at the same time.
My skills allow me to mine them at 2x the speed(Exaggerating for examples sake), and it only takes me 60 seconds to finish one cycle, as opposed to 120 for you.

Since the asteroid only has 100 units left, once my cycle ends, the asteroid has disappeared.

However, since your module has been activated, it will not deactivate until it has finished its mining cycle, and even though it is not targeting an asteroid.
Therefore, the asteroid is depleted, but your mining lasers are still in the midst of their cycle.

This is probably what happened to you.
