I have this option checked in the world control map settings and still i'm autopiloting happily after each stargate. Something I'm not seeing?

Right click system and say "add waypoint". Right click another system and do it again. Go AP and watch what happens.

To make trhis a bit clearer:

'Stop at Waypoint' doesn't consider jumpgates to be 'waypoints'; you have to specifically designate a system as a waypoint, and then the autopilot should work properly.

Another thing you can do is use your 'Assets' window to set a specific station in a system as your destination -- after the jump, your autopilot will kick in again and warp you directly to the station.

I can't get rid of my darn signature!  Oh, wait....
