Oversized propulsion system on a Stabber, or a Typhoon, Machariel at ramming speed. Loads and loads of antimatter usually does the trick also.

If you disrupt or scram them and blow them up at an in-gate, they will usually stop auto-piloting and the pod will just sit there. If you do it at an out gate, the pod will keep going. Not sure if this is a bug or not but that is my experience.

There is no way to stop them without blowing them up, as mentioned you can slow them down considerably by bumping them, but if they are a small target it is very difficult.

You can not switch it off at all, no matter what you do to them in space their ship will continue along the route until you have podded them or they reach their destination.

If brute force isn't working, you're just not using enough.

What if OP is asking it because the freighter is autopiloting with a cargo full of plexes?

Post with your NPC alt main and not your main main alt!

See my previous post. It may be a bug, but it is certainly possible. I privately convoed OP after I realized he was someone I know and he confirmed the reason he asked was because he experienced the same thing I described in my previous post.
