Does the Skill Auto-Targeting Missiles stack with the standard missile skill, such as Light Missiles?

to my knowledge yes if u use fof missiles else it doesnt matter

I presume you are thinking "if standard missile skill gives 5% damage per level and auto-targeting skill gives 5% damage per level, I can get 50% bonus if I get both skills to 5 when using auto-targeting missiles"

If so, the answer is no, the auto-targeting skill acts in lieu of the relevant non auto-targeting equivalent.

And since faction auto-targeting missiles have been withdrawn from game since 2007? the faction non-auto-targeting gives better damage than a non-faction auto-targeting missile.

In case that isn't clear, the answer is no, definitely not.

Your information is not completely correct. While the faction auto targeting missile was withdrawn, they are still in limited supply in Jita. In fact every cruise, heavy, and light missile (except federation navy light missile) is available on market. Albeit at a premium price and well worth it for an expensive fit.
