Every time I launch EVE I get this message, "You are opening the application “Tranquility server EVE Online” for the first time. Are you sure you want to open this application?" Is there a setting change I can make to stop this from happening? This is new since the Rhea expansion.

Your security settings: System Preferences > Security & Privacy > Allow apps downloaded from: Anywhere.

It wants to verify the app, it should tell you it's an app downloaded from the internet. You should only have to allow for that once.
