By "running the show" he means "useable". Medium sized missiles aren't in a great place; HM are the worst weapon system in game and HAM are absolutely a middle of the pack weapon system.

I've almost maxed out the entire missile tree. That's where my skills are :(

Yeah that's where I was too. If you PvE then it's fine, missiles are still a very good system to use vs NPC. But, if you want to PvP then you're immediately giving yourself more to do.
