I've missed this and would like to know how job cost with this new industry system is worked out?

The base cost is constant*. It is then modified by the system cost index (more used systems = higher cost), taxes, facility bonuses etc.

* When I say constant, I mean that the cost for a given set of build requirements is constant. The build requirements can obviously themselves be modified by having better or worse facilities, skills, blueprints etc. It's just that now, these costs are factored in twice: once for the actual materials required and once for the fee to run the job.

e: I suppose that when the clarifying aside comment is bigger than the paragraph it's meant to clarify, I should probably go back and rework the whole thing but… nah! P

To find the number for the system cost index you'd have to use the CREST api, specifically http://public-crest.eveonline.com/industry/systems/ which returns the indices in json format.

Bad way? Look in-game and guesstimate it.
Right way? Use a CREST query to get it from the public data.

Best way: wait until someone else has had time to create the proper third-party tools to give it all to you in a handy package. P

Unfortunately it only gives you one significant digit which isn't much better than looking at the bar on the manufacturing window.
