EVE isn't working on my laptop with Intel HD Graphics 4600 running Ubuntu 14.04. It opens fine, but in-game windows are invisible. They briefly appear during the minimize animation. Any recommendations?

I don't have any experience with Eve/wine on Intel cards, as I don't ever play on GPUs that aren't really meant for playing. I also haven't ever heard of an issue like that, but I would try the usual: Update drivers, try a different version of wine, maybe a dev version. Experiment with window settings: fullscreen, fixed window, virtual desktop and the likes. Try turning desktop compositing off or on.

Are there any outputs in the terminal that might tell us something?

Could be a problem with transparency, try turning both sliders off in the settings and unstick all windows.

I would guess video driver setting. Good luck sir. Intel cards on Linux is a solid geek's work.

Started once in safe mode and it appears to no longer have the issue. Odd. Thanks for the suggestions.
