I feel this will be a silly question but i ask it anyway.

Just to see the order of this: The GM come and ask do you want to bring flagship or not and which beacon you want. And only after this the teams pick their bans.

I think we all agree that bringing flagship hardly based on banns.

So do we have to take the flagship anyway or can we change our minds ?

You sign up for the tourney and the GM asks what your flagship is then weeks in advance. When your fleet with your team captain the gm scans all those in your fleet to ensure points and fit meet tournament rules. Since the gm knows in advance that the big ship you just put officer mods on matches your flagship he may ask to clarify but the gm can see ship composition.

Just before one match (for the sake of example) where I was sitting out I forgot to drop fleet and was puttering around in system in a pilgrim fit with a cloak. gm messages me and team lead asking I drop fleet.

GM sees all. :)

Once your ported into system the gms give you instructions in system which beacon to warp to.

As for bans your asked for two ship types to ban. The other team captain gets two too. Mostly the idea is to ban ships that cripple ship types you don't want to face like domi and geddon if you hate sentries. Or like yesterday someone banned both armor logi ships to stop a tinker fleet.

Darkness is more then absence of light, it is ignorance and corruption. I will be the Bulwark from such things that you may live in the light. Pray so my arms do not grow weary and my footing remain sure.

If you are brave, join me in the dark.

Team captains must indicate to the GM managing their match if they intend to use their flagship in any given match, and which pilot is flying the flagship.

AFAICS nowhere in the rules the exact timing of this versus bans is stated so it's a fair question. I would say you should be able to change your choice of flagship use after bans have been completed, but of course only devs/GMs will know for sure.

It's fine to delay that decision until after bans, just please do make sure your choice is clear to us well before it's time to move you into system.
