Ok so right now I'm a harbinger pilot running level 3 missions. I want to stay pure amarr for as long as I can but I'm planning on getting into PvP at some point then possibly moving on to flying an Archon but that's a few years off. Right now I'm just wondering what to train for PvE just so I can get used to Amarr ships.

First off yes I know that Electronics and Engineering should be at V but I want to get the racial cruisers up to 3 so when the skill split comes I don't have to train BC V on 3 more races, figure might as well knock it out of the way for when I do decide to crosstrain for the pirate faction ships.

With that said I've got a list of importance for my needs right now.

Electronics V
Engineering V
Energy Management IV
Energy Systems Operation IV
Controlled Bursts IV
Repair Systems V
Armor Rigging IV
Drones V

This should help me with cap and my survivability so I can start dropping off a little tank for more damage. But what about when I get into an Abaddon and eventually a Paladin?

Also what skills should I train for PvP, focus being Nullsec fleet PvP.

I feel like a broken record for recommending the certificate, Core Competency Standard.

I highly recommend looking at training skills for capacitor and power grid to 5. Controlled Bursts is another often missed capacitor skill.

The two capacitor skillz should definitely be trained to 5 pretty damn quick in any pilot's career. Same goes for Electronics (CPU) and Engineering (powergrid).

Since the OP is talking about training Drones to 5, he should also seriously look into the Drone Interfacing skill. Not to train to 5, right away, but even just training it to 3 or 4 gives a massive boost to drone damage. At +20% per level, it's not really optional.

I can't comment on Controlled Burst, as that's a güns-specific skill, but my advice above is relevant for all kinds of pilots.

Capacitor management skills to V ASAP. All gunnery support skills to IV is pretty important as well. Get Hobgoblin IIs and Drone Interfacing IV as a high priority too.

You should get controlled bursts to 5 for an abaddon. Abaddons have a terrible capacitor, and no bonus to cap use on guns. You'll really feel the pain when you have pulse lasers shooting MF with the baddie.

I fly amarr, and love it. It became far more enjoyable when I got my cap skills to 5, and my general gunnery skills to 5 (controlled bursts, gunnery, and rapid fire). It was even better once I got t2 pulse lasers. Conflageration crystals are really really nice. I'd rate them as the best overall t2 ammo. They use a ton of capacitor though.

Some advice on Amarr BS's, the armageddon (with adequate skills) compares favorably with the abaddon, though the regular armagededon is still inferior. What helps the geddon are the drones, its better capacitor and the bonus to cap usage. However, the navy armageddon is better than the abaddon (for PvE), because it has one more low than the abaddon, and you have a spare high slot, and you can hold 5 sentry drones, + 10 light drones. With sentries, and many skills to 5, the navy geddon does more damage.

Eventually, in order to fit enough big guns on, you want advanced weapon upgrades. It is available after weapon upgrades is 5.
