Ore Refining Skill Doesn't Calculate Correctly

At least, as far as I can tell. With refining 5, refinery efficiency 3, and pyroxeres processing 2, at an NPC station with 50% efficiency, I should have zero material lost to waste. However, my efficiency is only at 96.2% for refining pyroxeres. I can't help but notice that 96.2% happens to be the expected waste with pyroxeres processing at 0.

Have the rules changed? Or is there some other factor that I'm not taking into consideration?

You are looking at the number at the top right of the reprocessing window, "Net Yield", aren't you?

STOP THAT! Lol

It doesn't include material specialty skills (as no single number could, as you can refine / reprocess multiple materials at the same time).

Just make sure the "Unrecoverable" column is 0. The "We Keep" column is affected only by standing.

Without Material skill: Yield = MIN(100%, 50% + 37.5% * (1 + 5 * 2%) * (1 + 3 * 4%)) = 96.2%
With Material skill: Yield = MIN(100%, 50% + 37.5% * (1 + 5 * 2%) * (1 + 3 * 4%) * (1 + 2 * 5%)) = 100%

Trivia: With Refinery Efficiency 5, you can refine ANYTHING (ore, ice, scrap, etc.) perfectly with a cheap 2% refining implant ("Net Yield" = 100% so you don't need material skills). Of course this wastes an implant slot as a tradeoff for less training, and if you get podded you lose the implant. Most miners train level 4 material skills for T2 crystals, so it only saves one from training Ice Processing I and Scrapmetal Processing 1 (and prerequisites).

Oh, that's great. Glad to know I was just reading it wrong. A few months ago, I chose the EVE birthday gift that included a couple tasty implants and all the ore skillbooks, so training each of them to 1 makes more sense than buying the implant.

After several months of mission running, I've decided to start a focus on R&D. All those modules I've been hoarding for no reason are going to get processed, and I'm planning on getting Refining Efficiency to 5 anyway so I can get Scrapmetal Processing to 1.

Anyway, thanks for your help. Reprocessing plant, here I come.
