Is there a reason that both these skills are rank 2? Maybe it's just me, but I would think that Frigates should be Rank 1 if Destroyers is Rank 2. I'm really curious as to why this is as it is, given the progression of other systems in game.

probably some thing to do with the fact that there's what 16 or more frigs, and only 4 destroyers?

They're intending to mess with this in the swap to fully racial ship lines, as well as add some more destroyers and so on.

In the meantime, what Dave said. Race (frigate) gives you 4 hulls to play with, Destroyers gives you 1 (until you train other frigate skills). That balances out the difference in firepower from a training benefit standpoint.

Destroyers have not had the update that will be coming this winter. The new racial destroyer skills will probably remain at tier 2, or perhaps drop to tier 1 - if there are no new destroyer hulls.
