Besides the fact it was one of the worst designs I have ever seen, the new inventory is hiding ships in your possesin (mosly ships with fited cloaks - what an irony). U can find them via seach, however not via looking through assets. Awsome ... it looked like I lost all my cloakies on one account. Roll when u find them via search and activate them >>> u can see them in new inventory.

You don't need to use the inventory system. Just hide this option and use your windows like before. Sure, there are some things to optimise like windows should stay open when docking. But as a Win 7 user browsing through my files like this I don't see really a problem.
