Normally when I come across a ship in game (e.g. an alliance ship) there will be a box showing where the ship is (e.g. a green box for allied ship). I must have hit a key to turn this off somehow. How do I get them back?

I'm not sure but it sounds like you might have 'Brackets' turned off.

Right click on the little box (used to be an arrow) located in top left of Overview header and select 'Show Brackets'.

Another thing to try is clear all cache settings in the Esc key menu - 'Reset Settings' tab.

If it's not that, you might need to reconfigure and save your Overview Tabs and settings again.

It does indeed sound like you've turned brackets off. The post above should fix your issue.
