If I have a corperation joining my alliance and they have a dec that is ending in 20 hours. If I were to accpet their application would the war become active to my alliance instantly or would it have to wait for the application to finish processing?

The war wouldn't be active for your alliance until the corp was actually in your alliance, so once stasis is over.
