What gets me is the frig pilots sat at the Ashab/Amarr gate who are scanning outgoing traffic, they don't use passive targeting it's all active Roll, gentlemen you need to be more subtle, my hauler is usually empty leaving Amarr, try and catch my alt on his way in Pirate

Don't cargo scanners have a particle effect even if a passive targeting system is used? Looks like a beam of light, whereas ship scanners do not have any effect IIRC.

If you want to apply real life 'science' to this, I think that science has taught the human race nothing thus far if not the following: Just because you can't conceive how something works/could not work does not mean that the answer is unattainable.

And if religion has taught us anything, it is that CCP is free to make up whatever story they want as a placeholder for anything they can't be bothered to provide a 'scientific' explanation for.

The sounds are there as a computer generated audio cue to the pilots so that they A) know something is happening and B) know what it is and can devote attention to/ignore. That is my in game explanation as to what we have sounds when these things happen.
