Can a 3rd party program make evefile.exe open links?

For example: Could a program like EFT send a fitting link directly to the evefile.exe process and have the process open it? (Yes, I know it's already easy enough to have the eve client open EFT fittings; I am just using this as an example.)

Not directly, only indirectly via the IGB, which would have to have a page open that is polling for requests to open up fittings (since it's so old it doesn't support WebSockets).

Or depending on what you need, a simple approach would be listing all your EFT fittings in the InGame Browser.

SomeRandom.exe sending the EVE client to SomeRandomWebpage? That would be a terrible idea and open up a can of (security hole) worms ...

pyfa has a html export for IGB that will give you a nice interface through the igb and show fittings with EVE fitting management.

I have it symlinked to dropbox where ingame i have the link to the html dokument as a bookmark. Pyfa updates the html document when new fitting is added or removed and just refresh in igb and you have all the latest fittings.
