I keep working on SoE missions but I didn't make a single LP yet. How does it work? Do I need to finish the storyline before making any LP or should I do SoE Faction Warfare (do they exist?)

No, you get LP for any mission you do for SoE. Try going into your Journal(Alt+J, is it? i cant remember, but its on the left side of your screen by default so it should be easy to find) and click on "Loyalty points" Tab. You should be able to see how much LP you have.

You need to be in a sisters of eve station(Use agent finder), in order to open up a Sisters of Eve Loyalty point store.

Why do the SoE story line vs other nirmal L1 to L4 missions? Is there something special at the end?

I guess the question goes for all types of "storylines" in Eve...

I guess with "story line" you mean the SoE epic arc. The Epic arcs are special and don't give LP.
They are still rewarding because they give better rewards and standing than normal missions and there's a big faction standing increase at the end that does not count against other factions.

To earn LP, you have to do missions for normal SoE agents. You might still want to finish the epic arc, as it'll give you jump-start in standing, allowing you to skip lvl 1 and maybe even lvl 2 missions. (Skipping lvl 2 missions is of course only useful if you have the skills to do lvl 3 missions.)

Story line missions are a third thing altogether. You get one after every 16 missions of the same lvl for the same faction and while they don't give LP, they do give good rewards and a boost in faction standing (while normal missions only provide agent & corp standing.)
