The whole point to the t3 is that they're meant to be a jack of all trades, able to change them heaps, to suit what you want. It isn't meant to be more powerful than another ship like the ishtar. Its exactly why the logi ships are usually better at logistic than the t3c's. Heavy assault cruisers should be better at attacking than the t3c's as well. The power of the t3 is from how much it can change.

non judgements judgment is correct, I feel that the speed boost to drones the Proteus receives is an attempt to balance against the sentry Domi and Ishtar, promoting the use of heavies, however seeing as at best a drone proteus will get is 4 mids it is also lacking behind in drone upgrades.

Would be nice if the augmented capacitor resevoir gave +1 Mid -1High

I could perhaps see a change to the CPU efficiency gate allowing 5bandwith and bay per level at least them it would require three subsystems placing restrictions on what the proteus can do.
