Used to, but now you can't. You can fit ships with charges in their cargo bay and guns though. Just in case you needed to transport a million cap boosters.

As has been said, ships can only be stored in the ship bay when they have ammunition only in their cargo holds. That includes scrips, nanite paste, all kinds of scan/scramble probes, bombs and of corse missiles/projectile/hybrid/crystals. Unfortunately liquid ozone does not seem to count as ammo.
